Pérez started his youth career in Deportivo Maipú, staying associated with them from 1996 to and and began playing professionally with Godoy Cruz. His name went down the history of the club as he scored a goal in the fifth minute in a 1–1 tie with Belgrano in September 2006. It was the club’s first goal ever in Argentina’s first division. He amassed a total of 12 goals with the club, most of which were penalty shots. In 2007, Pérez signed with Estudiantes de La Plata, and his team ended the Copa Sudamericana 2008 in the second place. He was also a regular in the squad that earned the Copa Libertadores title in 2009.

In June 2011, Pérez Benfica by signing a contract of five years, and it was rumoured that Benfica paid Estudiantes a fee of €5.5 million for his full rights.
